In recent years, since all this controversy about thimerosal, most vaccines are thimerosal-free now. There are a few out there which still have it, but most of them are where one manufacturer of that type of vaccine still has thimerosal, but one or more manuf's of the same vaccine don't have it. The link at the bottom shows which trade names/manufacturer's still have it--you can always keep a list and make sure that a vaccine isn't one of those types that have it (even ask the doctor to show you the box/bottle before giving it to double-check it isn't one of those brands).
I don't know that there's been any definitive link between the two either, despite many studies being done, but just the hint of suspicion is enough to be wary.
